Additional Parameters

Gap size for constant penalty:
This parameter is used to handle long gaps in short sequences. Any gap of length greater than the value of this parameter is given a constant penalty.

Number of local alignments:
The value for this parameter is the number of local alignments to be computed by SIM or LAP. The value must be a positive integer.
